For me to really diagnose what's going on, I'd need to see and engage with your source document a bit more. But in single-file HTML ingests, the best practice is to format your notes so the href attribute is only the hash value id without the full filename, so your Marker and Note codes would look like this, respectively: <span class="CharOverride-2"><span id="footnote-000-backlink"><a class="_idFootnoteLink _idGenColorInherit" href="#footnote-000">1</a></span></span>
